I believe two problems can be noted from the things you wrote. The first most likely is that when you transfered your document some part of the worm or virus was also transferred into the location where you had things transferred into. This will definately get your system infected again once you connect or load the device on your system again. If on the otherhand, you have installed an Antivirus or firewall, the system might be blocking the worms from loading, enhence the lagging in the system.
